I want to have a unique index-page that links to my various galleries but am having difficulties figuring out the proper place to put the HTML. Is it possible to uniquely single out my main index from the rest of my galleries?

EDIT:

To clarify, I want to modify my homepage to create something a bit more professional than what I have been able to create with the canned SmugMug tools. Ideally, I would like to include custom HTML, not one of the prescribed "12 boxes of goodies" (e.g. bio, slideshow, timeline, etc). I've attempted to illustrate this.

Hey Nate like Andy says there are many options for customization. However I cannot figure out from your question what it is you want to do. Can you lay out your requirements more specifically? – webby Feb 25 '12 at 17:58

So far, the only way I've been able to come close to my desired outcome is to insert custom html inside a "Bio" box on the account's main page. This is a frustrating way to solve the problem but a potentially workable solution.

Indeed it is. There are many things you can display on your homepage - slideshow, featured galleries, all galleries, maps, a video, and more. This tutorial will give you all the steps you need to do what you want. What I do is have a separate view of my homepage for visitors (with just a slideshow running in my bio box) and then a different view for me when I'm logged in (I want to see all my categories). You can easily do this, and there are many variations and possibilities.
